Water in Transmission

I'm getting water in my transmission. When going to the Pine Barrens I go through quite a few water holes. I check my fluids after and everything is fine except my tranny. I have a 99TJ w/4.0 6 cyl. 5 speed manual transmission.
I was told to check the vent to make sure the hose is not cracked and make sure it goes up high above where the water level is. I found a vent hose and replaced it but I believe it is for the transfer case not the transmission.
Anyone have any clues or tips?
